How does a recon mission differ from a regular attack mission in game? Is the scoring any different etc. Also is there any specific way of choosing whether to recon or attack (does recon automatically happen if the enemy unit is unknown)?.  Same question for the ambush mission, what are the in game differences from a normal defence?

Are you talking about quick battle?  Dont think there is any real difference.

When you are in a tactical battle and it says recon this square.
